Dechreuwyd ar y gwaith o adnewyddu'r harbwr yn 1905. Trwy wneud hynny fe enillwyd, trwy adeiladu cob newydd ar yr ochr ogleddol, llawer o dir ar gyfer estyn y rheilffordd i ganol y dref, ac yn ei gysgod llwyddwyd i ddarparu lle ar gyfer sefydlu cae peldroed ac i godi tai. Fe gwblhawyd y gwaith yn 1908-1909. Rhoddwyd ffurf parhaol ar ynys yng nghanol yr harbwr, darparwyd cored ar draws yr afon rhwng Tocyn Brwyn a Thrwyn Glan-y-don, ynghyd â phont (Y Gantri) efo gatiau yn y canol i reoli llifiad y dwr i mewn ac allan o'r harbwr. A'r gatiau ynghau gellid croesi ar droed o Docyn Brwyn i Lan-y-don. Yng Ngorffennaf 1909, cludodd y trên y llwyth cyntaf o bobl i'r orsaf newydd ym Mhen-y-Cob. Rhoddwyd enw newydd ar y fan honno (Station Square) i gofnodi'r achlysur, ond ar dafod leferydd fe barhaodd yr hen enw (Pen-y-Cob). Gweler Hanes tref Pwllheli, tt. 17-20, 89, 91-92. // In 1905 the work of renovating the harbour was begun. Through it, by building a new embankment on the northern side, much land was recovered to facilitate the extension of the railway to the centre of the town, and in its wake it became possible to establish a new football field and to build houses. A permanent shape was given to the island in mid-harbour and a weir was constructed across the river between Tocyn Brwyn and Glan-y-don point, with a bridge (called The Gantry) above with tidal gates midway. With the gates closed it was possible to walk over the weir from one side to the other. In July 1909, the first passenger train arrived at the new station at Pen-y-Cob, which was given a new name (Station Square). See Pwllheli: an old Welsh town & its history, pp. 30-37, 326.

Before that a house near the site of the hall was used and before that, in all probability, the old Custom House in Custom House Street.
